Ideja dibināt Baltijas zinātņu biedrību izskanēja 1838. gadā, kad Kurzemes literatūras un mākslas biedrība rosināja dibināt šādu biedrību Baltijas provincēs. Kurzemes literatūras un mākslas biedrība bija pirmā zinātniskā biedrība Kurzemē un dibināta 1817. gadā Jelgavā. 1838. gadā tika nodibināta Igaunijas zinātņu biedrība. Abas biedrības sarakstījās un bija paredzēts 1839. gada jūnijā rīkot pirmo Baltijas zinātņu biedrības konferenci, uzaicinot piedalīties arī zinatniekus no Pēterburgas un Vidzemes guberņām, taču minētā konference neneotika.
